Dear Sir, It is very simple, you file a representation before concerned authorities to stop payment of pension to second wife and to pay pension to your mother. If rejected or no reply from the employer then approach the Civil Court and it will give you necessary relief after due enquiry. In the meanwhile in the suit for declaration which your mother may file, seek interim relief of not disbursing pension to defendant that is second wife of your father.
Either your mother or through a lawyer send a legal notice to RO (JCO /ORs) to stop payment of pension benefits to the other woman and make updation in PPO. If they don't reply approach Defence Pension Adalats or AFT for relief.
First send your mother representation to the concerned record office along with proof.If they failed to answer approach the regional Armed forces Tribunal for relief.
